Ising Graphical Model for Mutation Data

To fit Markov Networks to binary data, the XMRF function with method="ISM" can be used. In this section, we give an example of fitting an Ising model to simulated data with a lattice graph as well as estimating interactions among mutated genes in TCGA lung squamous cell carcinoma (LUSC) samples.
